I think I've somehow bugged it by not taking the reigns of the razorleaf and instead using the navigation console to leave the planet. I found a solution. Save before modifying. If your ship disappears after. Reload the last save. Switch to another ship and make it home ship. Then modify the ship you wish to. Make the modified ship home ship again. And boom both ships should be fine. 1.
